Is it just a risk of melting the wires? As you push more and more amps into the motor will the losses increase exponentially or something like that? For example will my losses be more or the same if I increase wattage from 2000 watts to 3000 watts, vs say 5000 watts to 6000 watts?

Yes, I hooked it up and it runs normally. It was interesting how a short caused those resistors to quickly heat up to 300+ deg. Also to pull all the voltage down that much. I would think the 5 volt regulator would have limited power and not caused the 15 volts input to go down to only 3 volts...

Odd. The voltages came back. I don't know what I did. I just pushed on those caps to check if they were hot, maybe probed some chips. Opened up the halls connector, but the only thing was the ground wire was loose in there, but it couldn't touch the +5 volts as that had heat shrink on it. Oh...

So where do I go from here? The caps don't look to be shorted when testing for a short. I'm thinking it's a dead end without having another controller to compare voltages with. Should I jump 12 volt over to the 5V regulator?

OK I think a problem arose. I left the controller plugged in for 5-10 minutes and I went back to poke around. I then felt high heat coming from those resistors. Then I noticed that the solder holding that white wire on top of the resistor was starting to melt, it seems like the left resistor...

The volts measured across for the two blue resistors is 39 volts. The first (left) 100 ohm resistor is 13 volts across. The 2nd (right or burnt) is 200 ohms and 26 volts across. So it reduces the volts from 69 volts to 29 volts.
