You need more voltage (new or more batteries) for increased top speed. More amps from a controller would help acceleration but not much for top end.

On a dual hub motor bike, i have two questions about efficiency. Is it "bad" to run ONE motor at a time (bad for the non running motor or controller) if so, why? Is it more efficient to run both hub motors vs one, or the opposite? Which will provide more range?

This seems like the best option, switch to the second battery via mechanical switch if needed. You may not be able to get the benefits of lower discharge rate/battery sag but at least it seems to be 100% safe for both batteries.
