controller current thresholds

I am curious to know what you guys (especially the engineers here) think of over current thresholds in a controller, how many and which currents matter? There is of course motor current and battery current which can be measured. The Kelly seems to use two thresholds, but are they for battery or motor current? What do you guys think would be the optimal configuration? My best guess is to have two motor current thresholds in each direction and one battery current threshold in each direction (total of 6). The reason I am asking is that I have found that micro-controller ADCs aren't very fast until you start getting expensive, and a comparator can be much faster and allow for pulse by pulse limiting.
