I don't know if you solved your issue or not but I came across this thread whilst trying to solve a similar issue. I ended up setting the "Wheel Speed Sensor Pulses Per Rev" value to zero (previously set to 6), in the Phaserunner settings, and that solved it.
I'm guessing that maybe that value was conflicting with the "Number of Poles" value in the Speedometer section of the Cycle Analyst settings (also set to 6), but I don't know that for sure.
