On RC model boats they sometimes have a water pickup tube mounted near the propeller so it can be used for water cooling without a separate circulating pump. The propeller provides the water pressure. You could pass the water through a plate on the controller then go through the motor. It doesn't take a really large flow to provide a lot of heat dissipation.
Mr. Electric has a kayak that he ran with a small trolling motor. It was pretty fast compared to paddling. If you did a kayak with an inboard drive it could be pretty stealthy. Use the paddle just to fool people, like ghost peddling on a bike.
To really get some efficiency improvement, how about a kayak with hydrofoils?
